Istraživački profil Odeljenja karakteriše nekoliko osnovnih pravaca istraživanja: fiziologija razvoja biljaka, sa posebnim akcentom na fotomorfogenezu, morfogenezu in vitro i citodiferencijaciju, zatim fiziologija stresa, genetičko inženjerstvo, sinteza i akumulacija sekundarnih metabolita, ex situ zaštita lekovitih, retkih i ugroženih biljnih vrsta i rastenje i razviće gljiva.

Istraživanja uloge svetlosti i hormona u rastenju i razviću biljaka obuhvataju razvojne procese koje kontrolišu svetlost i/ili hormoni kao što su klijanje semena, rastenje vegetativnih organa, cvetanje, determinacija pola i senescencija. Cilj istraživanja morfogeneze in vitro je razumevanje različitih regenerativnih puteva - androgeneze, somatske embriogeneze i organogeneze i uticaja hormona i drugih faktora koji mogu da indukuju ili modifikuju regenerativne puteve. Od posebnog praktičnog značaja su mogućnosti primene tehnologija kulture in vitro u dobijanju zdravih sadnica ukrasnih biljaka, kao i ex situ umnožavanja retkih i ugroženih vrsta. U okviru fiziologije stresa se uglavnom proučavaju fiziološki i biohemijski odgovori biljaka na uticaj abiotičkih (salinitet, suša, temperaturni ekstremi) i biotičkih (virusi) stresogenih faktora. Genetičko inženjerstvo, odnosno transfer gena od interesa u biljke i praćenje njihove ekspresije kod transgenih biljaka se rutinski koristi u proučavanju morfogeneze, metabolizma hormona, za uvodjenje otpornosti na herbicide, insekte i viruse i u manipulaciji boje cvetova ukrasnih biljaka. Proučavanje produkcije sekundarnih metabolita kod lekovitih biljaka su usmerena na definisanje uticaja raznih faktora na ovaj proces in vitro i u malim biorektorima i usavršavanje analitičkih metoda. Uspostavljena je i medjunarodna saradnja na projektu metaboličkog inženjerstva.

Mikološka istraživanja u okviru Odeljenja za fiziologiju biljaka odnose se na morfologiju, patogenost i životni ciklus biljnih, animalnih, humanih patogenih mikrogljiva i kontaminanata hrane (Aspergillus spp., Penicillium spp., Candida spp., i dr). Testiranje antimikrobne aktivnosti sekundarnih metabolita biljaka i gljiva u cilju dobijanja novih, prirodnih antimikrobnih agenasa koji nemaju štetne efekte na biljke, životinje i ljude obavlja se korišćenjem različitih metoda. Ispitivanja jestivih i medicinski značajnih makrogljiva, njihova kultivacija i kontrola bolesti (bakterija, gljiva i insekata) u gajilištima korišćenjem bioloških metoda. Makrogljive poseduju veliki potencijal za produkciju bioaktivnih metabolita, pa su istraživanja orijentisana na korišćenje lekovitih gljiva u cilju dobijanja farmakološki značajnih produkata i njihovu primenu u medicini i veterini.
